If you have long splinters that won't stay down, use masking tape to hold them into the glue. Wait overnight for the glue to dry. Use a glue scraper to remove any residual glue. There will be hardened globs and drips of glue. Scrape them off flush with the skylight. Glue scrapers are sharp and will cut the hardened excess off smoothly. Run the scraper down the sides and face of the skylight to shape and cut off the buildup.
When all of glue is scraped, use a grit sandpaper attached to a hand block to continue sanding the glue to match the profile of the wood. Switch to a folded piece of sandpaper to finish sanding with more detail. Proper protection will be needed to preserve and finish the job.
If you use varnish, lacquer, polyurethane or paint, you will have the same problem again in a few years when it deteriorates. However, if you use oil-based stain, you can expect the skylight to last longer because oil-based products penetrate into the pores of the wood where they harden to protect from the inside out. Liberally apply Danish oil stain to the wood with a soft cloth.
Allow it to soak in for 15 minutes, then wipe it off. Apply another coat of Danish oil every three days for a week. After that, apply the oil to the skylight once every six months for permanent protection. For an added luster, you can apply paste wax to the wood.
